learning how to play harmony with a guitar

Question:
okay harmony, i know how to sing harmony. some chords like E/G# and G/B have the bass as the harmony (i think) and what not, but how do you play harmony with a guitar? how do you know what notes to play? if someone is playing a standard E progression : E B C#m A, would arpeggiating F# C Dm Bb work well? or what about using scales, should i play the E pattern 3 steps up and have F# be my root?
i know its all over the place, let me know if i can clear anything up lol thanks guys
Answer:

Answer:
Not fifths, for the love of God! 3rds and 6ths work well.

Answer:

Answer:
No, I don't think so. Apparently I misunderstood, I was talking about playing single notes.
